The answer to your question is both. Blue quartz does occur naturally however many types such as agate and chalcedony are often stained to improve the colour. Hydrothermally grown synthetic quartz crystals are also produced in blue by the addition of various chemicals. Sorry this answer does not resolve the question but rather confuses it.
