Answer:

It's hard to say. The new battery may have a plate loose that moves when you hit a bump or since you had to buy a new battery 3 months ago the alternator may have taken out the old battery if it has an intermittent problem. There may be a loose ground in your charging system.
It's because your new amp and sub are using more power than the alternator can supply, so the electrical system is sucking power out of the battery. This is not normal. The battery is only supposed to discharge when you use it to start the car or when you have the engine off and you're using accessories. Never ever while the engine is running. Otherwise, it is a storage device. There is a red idiot light that tells you when the battery is discharging rather than charging. Idiot lights are red if they indicate a problem that will force you to walk soon. You need an alternator with more output. You can buy one. See your local auto parts store. Take your checkbook. They're not cheap.
It could be a number of things, the only way to know for sure is to have an obd2 diagnostic run on your car. Auto Zone will take a look at it for free for you. some possibilities are: simply disconnecting the battery could trigger the light to come on. poor or corroded connections the extra strain the amplifier has put on the electrical system may have damaged the battery or alternator. My guess would be that a drop in voltage caused by the amplifier brought the vehicle's voltage down below 10 volts. This would trigger a warning light on the vehicle, making it think something was wrong with the charging system. That is what the light is for, to let you know when there is an issue with the voltage.
