I would say proper weatherization would solve a large part of your problemAside from the windows this mean caulking any exterior joint to prevent heat loseIt is also possible that your HVAC is not creating enough CFM's (cubic feet per minute) to fully heat the 2nd floorHow old is your house? It sounds like you nailed itBut aside from the sides, check your crawl spaces under the 1st and between floorsIf there is insufficient insulation here, it doesnt do much good to insulate the walls.
NEVER use plastic containers when putting in a heating equipment! the chemical will some how melt OR seperates itself due to the heat and sink into your food.thus will give you some serious problems if you don't want your plastic to melt then your food will never cook
