Changing gears on a motorcycle is easy. The left foot controls the shifter. Pull up with your foot to shift up. Push down to shift down. The left hand controls the clutch. If you really are bad at manuals then you should buy a motorcycle with an automatic. Currently only honda and aprilla make a model with an automatic. However, all scooters are automatic and they come in all sizes. If you want to do long distance riding, suzuki makes a nice one.
Most folks are right handed and you want your strong hand on the brake. Shifters are also almost always on the left and it's easier to shift and clutch on the same side. Most of the braking power on a bicycle is in the front wheel so it makes more sense to put the front brake on the right there too.
As Jeff said, most people are right handed, so the throttle gets used by the right hand. As far as the left hand handling the clutch, that's not the way it has always been. Most old bikes had a foot clutch and a hand shifter on the side of the tank. With one foot having to hold the clutch down, that meant that when stopped, you had to balance yourself with one foot only. If you lost your balance, the natural reaction was to put your foot down, which released the clutch and away you went. A Devis's Advocate once told me that happened to him and he ended up plowing through the glass doors at the courthouse. As far as the foot shifter goes, when shifting on the old bikes, that meant you had to remove your hand from the handlebars, increasing the chance of losing control on the rough, rutted roads they had back then. You wouldn't want the clutch on the same side as the throttle because it would be too difficult to operate both at the same time. Since you need to let the clutch out (forward) as you roll the throttle backwards, that means your hand would need to be going both directions at the same time. As far as which side the shift lever and brake lever are on, old Brit bikes were opposite where they are now. It doesn't really matter and the difference back then was no different than the steering wheel being on different sides in different countries.
