I spent 5 days here as a backpacker and kept thinking to myself that if there was one city in Italy that my wife and I have to visit together, it would be Venice. Days trips are available to Padua and Treviso. I'd give this a thumbs up if traveling outside of the summer crush months (July and August) as it is too crowded. A accomodations will be hard to come by and expensive. 2. Positano: Spent a week there with my wife in a wonderful BB overlooking the sea. Half the time we did not even go out to eat, instead we got a bottle of wine, cheese, bread and olives and spent the evening on our veranda. The town is cute and the beaches are wonderful. Day trips to Amalfi and Capri available. This is an excellent place for the relaxing/romantic beach honeymoon (It also is kinda close to Napoli and Pompeii). 3. Syracusa: Spent 10 days there with the wife in December. Rented out a fantastic apartment in the old part of the city for pretty cheap. The crowds are gone in the winter, but the town is open. Christmas there was great, as they put up a huge tree in the main piazza. Even in the winter, the weather there is temperate and very enjoyable (plus in December, they have their patron saint's festival, which is really a unique thing to see). They also have excellent archeological sites, including the ancient roman theater there.

If you like the sealife you can stay in Sicily or in Sardegna. If you like mountains you can go in Trentino Alto-Adige. But maybe for a honeymoon Venice is the most perfect city. My advice ? Some days in Venice and then the end of the honeymoon in Sardegna ( a wonderful island ) Have a great honeymoon in my country !
