Weird if it is truly granite this should not have happened. Are you sure it isn't marble? Or slate maybe? You could try some black dye or even black marker to at least blend it in so its not so noticeable. Other than this I would contact whoever installed it to find out what kind of stone it is for sure. I work with stone and I have seen acid on granite etc. Sometimes they use it to clean stains etc. off of the stone. I have never seen it etch or discolour granite. Acid will screw up the finish on marble though, badly.
Try a product called wet look, basically it gives your granite a dark black look, when it penetrates the white circle it may bring out the black colour underneath ... ask for a small trial sample before you buy a whole bottle.
