Answer:

You might have some air in the line, you might also have water with a high dissolved gas count and it's coming out at the tube. As long as it's pumping water well, I wouldn't worry. If the flow seems inadequate you might want to consider calling the manufacturer and seeing if it's something that is set up wrong and they can help you correct, of if it needs to be replaced (hopefully under warranty).
Alex, If you have a Top Fin filter which you hang on the outside of your tank while the tube is inside the tank, then no you shouldn't be seeing bubbles. You could have connected the extension tube incorrectly into the energizer well. Try removing it and replacing it again. This should allow the intake tube to pull water up and through the filter. You probably already know this - but remember to add water to the top of your filter so the filter will begin operating correctly. If you still have problems, go through your instruction booklet again...:) (Nosoop4u has a great suggestion as well..) Have a good day!
Top Fin Filter Extension Tube
Nothing should be coming out of the intake tube-- water should be the only thing going in. How long has the filter been up and running? Did you prime it by filling the media container with water prior to starting it? More likely than not, you're simply seeing air bubbles carried as water spills down the output-- these bubbles tend to dance around between the output spillway and the intake tube due to the currents created. Even water with an ungodly amount of dissolved gas would not suddenly effervesce-- especially not from the intake.
