with this much headache drop the trans and put both together on the ground then install trans and engine at one time saves on knuckles and aspirin.but first make sure you have the clutch centered on the pilot shaft and try a very small dab of Vaseline on the front of the out put shaft on the trans the piece that slides through the clutch.this will help the shaft slide in easier.
Check pilot bearing for correct size , check clutch disc to be sure it fits the trans input shaftMake sure you have the throwout bearing in correctly and it slides freely Check clutch disc to be sure it's in facing the right direction Use a clutch alignment tool , level motor to trans and it should slide in with a little wiggling and muscle Or pull trans out and bolt up to motor and install as a unit.
