A microwave excites the water/liquids present in the food to vibrational levels matching the rotational speed of itself causing superheating of liquids in food i.e exist above boiling point without actually boilingIf you place nothing inside or metal like aluminum foil standing wave might be formed causing problemsHowever paper being neither of these clearly shouldn't trouble you.so you may use the paper next time.
