There is a plate on the frame somewhere with the VIN number and model info just like on cars. The engine will have a serial number that is associated with the VIN number but it has no bearing if you want to swap an engine or something like that. You do want to keep records though in case you do sell the bike and the buyer decides to compare the engine and the vin numbers. Which is pretty rare. Just to be clear, the VIN number on the title should match the number on the plate on the frame.
Would be helpful to know state and what kind of engine you have, who made frame and when. My BSA based hardtail chopper got titled and registered as a 1966 BSA from engine numbers, frame was considered secondary. Some 'Custom' Harley engined bikes with early cases get -in some states- a title and registration from the engine numbers also. Other states will go by frame numbers or style- my old 1949FLE engine was determinate in Illinois but Tennessee would have gone by the 1958 dual Glide frame and registered as such with a note of different engine. AEE frames for the 750 Honda engined customs in some states are the determining factor as a homemade or reconstruction title- the year of completion and inspection determines title year and required equipment- a early engine without muffler may be acceptable as a 1966 but as a 1998 home manufacture the requirment for muffler and front brakes gets lots of tickets in Wisconsin- thats why it got cleaned up and titled in Iowa by engine year. So get engine and frame number source of supply and get inspected- Michigan will stamp the frame with MICH and generated serial /VIN number, other states will rivit a tag on frame.

Harleys before something like mid/late 60s didn't have frame numbers/VINs - panheads were mostly engine numbers, my '68 sportster was engine number and friends 1969 had frame number. Chopper is going by the 1964 engine number, state of Iowa said 1968 was year for requiring front brakes and frame VIN. Some motorcycles had frame numbers earlier but might not have matched engine numbers- the BSA, Triumphs, and Nortons , Matchless from late 50s/early 60's could get confused if titled by frame numbers. So if you have a earlier than 1968 motorcycle you may be running a title based on engine number only. BMW fahrgast number on tag usually matched to frame that mostly matched engine numbers. Sometime late 60s/early 70s standards were written for VINs to be displayed on frames - most now are titled by frame numbers that may be stamped into neck or front tube area, VIN tag supposed to have pattern that tells country of origin, year of manufacture and unique number to identify for sale in US from dealership. Private purchase in other countries and brought back to US can vary.
