i agree with rob.. this has to be a combustion air problem. your attic fan is pumping air out of the house. that air has to come from somewhere, otherwise your house would be a giant vacuum. the attic fan is starving for air and its pulling it from the place with the least resistance, seems that would be the water heater flue.
