I bought a hybrid frame, it takes 700c wheels. Can I use 29er mtb wheels? if not, whats the difference?

700c and 29 wheels are the same diameter. It isn't the wheels, it is the size of the tires. 29 tires will fit on 700c rims. If your frame doesn't have enough clearance 29 tires will rub on the frame. Old Hippie is wrong

The 29 tires will fit a 700c rim. That doesn't mean that you can put very wide tires on very narrow rims. There are limitations to what tire width can go with what rim. Measure the distance between the drops. I am not sure they are the same width. Also, road hybrids have narrow forks that may not accommodate the fat tires. Why would you want fat tires in a hybrid? Is it too fast and you want to slow it down? Or do you want to take the hybrid up in the mountains and speed down hill?
