There shouldn't be any harm, but you should look into replacing the unit if its defective. Yea, you can disconnect it but if there was ever a fire someone could get hurt. Disconnecting it is just as bad as not replacing the batteries in your smoke detectors!

If you replaced the lock cylinder that still leaves the connecting rod to the door mechanism. See what in the chain is not working while the door is apart. If necessary, open the other door and compare.Maybe you;ll be able to get your money back if the parts weren't needed.
