If the stab is not too deep you could lightly sand it down. Fillers for cork are notorious for working their way loose. If it is a bad gouge in the floor - is it a tile? can it be replaced by cutting it out carefully? If all else fails and it is a bad gouge in the floor - buy a mat. Sorry can't be more helpful. My sister had a cork floor and ended up with lots of dents here and there - she ended up with a rattan mat over the top because there was nothing else around which would solve the problem.
