Answer:

Call a local construction/ remodeling company who does insurance repairs. They use a special chemical to get rid of the smell and handle clean ups like this on a large scale all the time. Like a ServePro type of company.
The alarm needs the battery in order to operate. Only an alarm with a separate backup battery will operate with the car's battery disconnected. Your alarm is going off because it senses a problem. It either sees a door open or has a sensor that too sensitive. Charge the battery reconnect it to the car and turn the alarm off with the remote. Does the dome light go off when the doors are closed? Arm the alarm. Does the alarm sound after the car has sat for a couple minutes? Some alarms will tell you by a number of chirps or LED flashes what caused it to go off. The owners manual has a troubleshooting section that may help
The clean up is the worst part. You'll need to use a detergent. Detergent, water and elbow grease is the best remedy. It sounds like most of the mess is the chemical from the extinguisher. I assume you used a dry chemical extinguisher. This stuff can be heck to get cleaned. There are special products, but they are pricey. I included a link.
