Alarm systems work with two separate connections with each window and door, when the connection is together (window/door closed) the alarm will not sound but when the connection breaks (window/door open) the alarm will sound. so to answer your question yes I believe that the alarm will sound when you arm it, however it may not even let you arm it because it may detect that there is a connection break somewhere in the house. if you want the alarm on and the window open most alarm pads have a bypass button which allows you to bypass any specific location allowing both the one window open and the rest of the house armed.
