quartz (SiO2) has a set chemical structure, a tetrahedron. This tetrahedron has a Si in the middle with four O connected to it along with other tetrahedrons. Glass, though primarily composed of Si and O, is considered amorphous (no set chemical structure). The best way to think of glass is that its actually a liquid, but moving very, very slowly. In fact, if you were to go Europe and look at some of the old churches, the windows are slightly thicker on the bottom due to gravity pulling down on the liquid. Glass is commonly made of Si and O, but with many additions to it as well. Glass makers commonly use Al, Na, K, and C. By adding these elements, one can alter the appearance of the glass. For instance, the common soda-lime glass has Fe2+ in it, giving it the green effect. Quartz can have alteration in its color too due to this same reason. Amethyst, or purple quartz, has hematite (Fe2O3) inclusions which causes the purple color.
