For amigurumi you'd definitely want to use yarnThread is very fine-gauge - amigurumi projects are large-gauge(You want them to look hand-made and cartoonish - a fine-gauge knit or crocheted item would look too perfect.) Also yarn is fluffier and produces a more huggable fabric, which you'd want for plush toysAs for clothes, I suppose theoretically you could crochet with thread, but your eyes would probably bleed before the project was doneI can't imagine knitting with thread except maybe in machine-knittingAs a poster above said, thread is generally used only in crocheted doilies, lace bookmarks, and other small projects like that - not something large scale like a garment.
