I have an 01 civic LX and i'm on the fence between the two. I know cold air intakes provide almost double the hp gain from the short ram, but i live in pretty much the only rural part of NJ and am worried about sucking up water with it. Any advice?

The gain you will get from a cold air intake is very little. Its just a gimmick to sell you something that you don't need. If you wish to go faster worry about aerodynamics. This will get better gas milage and speed.
