My steering wheel shakes when I brake at varying speeds. My rear tires are in fact worn out unevenly. I recently replaced all of my brake pads and they said the rotors were fine. Could it be wheel alignment? I have a 2005 altima.
If it were a wheel alignment issue, the car should wobble at high speeds too. The rotors may need to be turned/resurfaced because you may not have changed the brake pads in time and thus it damaged the rotors. How recently did you change the pads? It could also be that the pads are worn out again, it depends on how often you use the brakes.
Alignment To check the wheel alignment, select a level section of road with light traffic. At normal driving speeds the car should track straight ahead with your hands off the wheel. To compensate for crosswinds make the same test going in the opposite direction. If the car continues to pull to one side, the alignment is off. Aligning the wheels is not a serious proposition. But if the car isn't tracking true it could have a bent frame or damaged suspension. To quickly check whether the rear wheels are properly following the front wheels, stand directly behind the car and have the seller drive it away from you. If the car seems to be doing a crab imitation, scratch it off your list.

Rain-x has been a culprit for me in the past. It works great when you've got some speed but at city driving it doesn't do so well. Top it off and Rain-x seems to make wipers streak acrost the glass. Go to Walmart and get Invisible Glass cleaner. Don't use rain-x unless you do a lot of higher speed driving above 40mph otherwise it doesn't work and makes the wipers streak (at least for me)
It is most likely warped brake rotors no matter what the shop told you. Think about it,if it only does it when you brake then it is not a tire out of balance (that is usually only noticed at speeds above 50 or so) and alignment problems do not cause the wheels to shake when you are braking so I would say from my 30+ years of working on cars you have yourself warped brake rotors or drums. But it turns out to be rotors 98% of the time. Good luck.
