Maybe this animation will help you. There's a section on propulsion and braking. I must admit it's not that clear there. They say braking and acceleration depends on the phase. What they mean by that is the following. The rails consist of alternating north and south poles of the magnet. If you time the electromagnets on the train just right, such that you have north poles in the train approach the north poles on the track, then it will repel and thus slow the train down. Once the train has passed, you switch the direction of the current in the electromagnets in the train. So the north pole in the train will then become a south pole, just in time to be repelled by the next south pole in the track. I hope this is clear now.
