Your rotors are warped. You'll need to replace your brake rotors, or have them turned. Turning them grinds the uneven layer off both sides of the rotor.
The rotors are warped from heat, or you put new rotors on without surfacing first. Just because you have new pads, does not mean your good to go. When you put new break pads on, you should always have the rotors resurfaced and checked for tolerance. If they are out of tolerance then you should get new rotors. Even new rotors need to be surfaced on a brake lathe before they are installed on to your vehicle.
